RunMigrate moves the theme catalog into ~/.keryx/themes.yaml (spec 0042 §3.6) and flattens it out of the per-type shape (spec 0047 §6).

Both are explicit rather than automatic: silently rewriting files a user owns, at a moment they did not choose, is the kind of surprise that erodes trust in every later write (0046 Q3).
